Can I have the codes redeemed on my main account if I'm using multiple accounts?
No, since the codes are being "checked" by directly redeeming them from the Redeem page on Steam. You can gift yourself main account a game or at a # if you get a code on an alt account

Does this program check to see if it's using a previously used code? (Can the program enter the same code twice?)
There is no checking of previously used codes. It takes roughly 0.8 to 1.5 seconds for a thread to check a code. Please consider opportunity cost of going through all of the codes checked during that session versus taking the tiny tiny tiny tiny tiny chance that the same code will be generated again, which is almost impossible if you consider all the possible combinations of codes.
